Dave Challinor’s Hatters lifted themselves back into the Sky Bet League One promotion places after snapping their three-game losing streak, all of which came away from Edgeley Park.
Josh Stokes scored and provided the assist for Kyle Wootton’s winner as the relegation-threatened Cobblers slumped to a third straight loss.
The hosts took the lead inside the opening two minutes as Stokes’ strike deflected in.
Top scorer Wootton almost double their advantage after 20 minutes as he hit a post after meeting Ethan Pye’s cross on the slide at the back post.
Town, who are seven points shy of safety, levelled on the stroke of half-time as Cameron McGeehan nodded home after Corey Addai punched Kyle McAdam’s cross into his path.
Visiting goalkeeper Lee Burge then produced a brilliant save to keep out Isaac Olaofe.
Burge also kept out Jack Diamond’s header before Wootton’s rebound hit the crossbar.
However, Wootton won the match with his 18th league goal of the season as he turned home at the back post.
